Really love the overall sound, but the low E string still sound really dead, like no sustain at all. When I play open E, it sounds ok, but as soon as I fret it, it just sound kind of muted. The nut may be pinching the string. Get a new string and make sure it is properly seated and see how it sounds. A new string will run you about a buck. Pulled the pin and re-sat string. No change.

The bass string (E in normal tuning) is shockingly loud. The rest of the strings sound great. I have to cut 6-9 db at 80Hz to get it balanced. I've pulled the saddle, looked at the ribbon, and as far as I can tell all of that looks normal.

Since you are on the E string, maybe the end of the 13th fret has lifted a bit so check to see if you can slip the edge of a razor blade under that fret. If you can, get a luthier to superglue the fret end back down.
